This "urtext" or "scholarly" (scientific) edition was published at least 25 years ago in the EU (or 20 years ago in Italy, before 1992 in the former USSR). According to Grove Music, "The textless alleluia was the first of a long series of similar pieces written in Portugal: these all lack text but were therefore adaptable to any feast." This means that they were sung, but the words changed according to the event. The question is whether they would have been sung in Latin or vernacular, in this case Portuguese. Since Pires was working somewhat prior to Luther's reforms, which would not have reached Portugal until later, this work was undoubtedly sung in Latin regardless of which words were used.
