The "Flauto in F" printed on the part is inaccurate. It is actually in E-flat. A brief comparison to the other 4 parts confirms this. It is for flute in E-flat (Flauto Terzo or Terzflöte), a somewhat smaller flute common in Northern Europe at the time this piece was written used primarily in military bands and some Harmoniemusik. This instrument sounds a minor third higher than notated (like the modern E-flat clarinet).
